I think this might have been the diner new grand central http://www.bloomsnewyorkdeli.com/Welcome.tpl we ate there when we went to NYC a few years ago. Other good places were max brenners chocolate cafe and Risotteria who did the most amazing gf bread sticks http://www.risotteria.com

Friedmans is fabulous! Also try Risotteria. The majority of their menu is GF. Quite a selection of GF beers as well. http://www.risotteria.com/

Nicki, two of the team went to NYC earlier this year and we think it is one of the best cities in the world for GF! Have a look at http://www.smacnyc.com which make dozens of different types of macaroni cheese (perfect for kids) and http://risotteria.com who sell pizza, pasta, cakes and http://www.bloomsnewyorkdeli.com who are a traditional American diner but have a full GF menu, so you don't need to miss out on breakfast waffles, burger and chips etc. Those are just a few of the places we tried, but let us know if you would like some more recommendations. All restaurants we went to were very helpful and accommodating. Hope this helps? :-)
