I'm in SD right now and ate at a nice little cafe downtown called Artisan Bento. Basic bowl/bento/salad place with tofu option. I assume most of their menu is GF.

Eclipse Chocolates has this incredible dish that's quinoa-and-veggie fritters on top of polenta cakes topped with roasted tomato and cocoa mole. Gluten-free and vegan.
