[Atami](http://www.atamispa.com/atami_ex/english/) is a seaside resort on the shinkansen line between Tokyo and Kyoto -- a bit run-down and not as scenic as Hakone but consequently very affordable.

Have you considered looking at airbnbs? I've had great luck staying in them in Japan, and can typically find a nice place for $50-60.

What's your budget? There are many 3 star hotels in Hakone that are around ~150 per night.

Are you specifically looking for a ryokan or will any lodging work? I'm sure you will find more reasonable rates at a hotel or hostel. Hakone is a popular Ryokan destination for hotsprings so those might be showing up more commonly in your search. Ryokans will typically run you between $100-200 but its definitely an experience you should do if money permits. Keep in mind that most of these prices include breakfast/dinner.
