have you already found this website? http://glutenfreeinjapan.com/ you could also try joining https://www.facebook.com/groups/glutenfreejet/ and asking them about suggestions, although i don't know how strict their membership is since it's a JET group, they may restrict only to zainichi(residing in japan) members.

Here is a site that allows you to search restaurants / cafes by prefecture / large city. Sorry, in Japanese only. I've opened it to the Osaka list. If you click on the shop name, it will take you to the info page. http://glutenfree-restaurant.com/?glutenfree_category=osaka

Here is the Kyoto page: http://glutenfree-restaurant.com/?glutenfree_category=kyoto
found a few things... http://choice-hs.net/ Choice is a restaurant in Kyoto specializing in Gluten Free and Vegan food. http://glutenfree.flier.jp/life/cafeandmealmuji-394.html apparently Cafe&Meal MUJI, the little cafes in some of the larger Muji stores have stickers denoting some of their foods as gluten free. the one this person's blog mentions is right at Umeda's Grand Front Osaka mall. the person's website is in Japanese, but there's a translate button on the top right part of the website.
if you take a walk in omotesando /aoyama there are many pastry shops ( french patisseries), or go to jiyugaoka, many pastry shops too, paris d'seville in jiyugaoka is one of my favourite. if you are in aoyama do go to pierre hermes' chocolate bar, its actually a sitting cafe for dessert.they have seasonal menu and try the chocolate ball. http://thewanderingeater.com/2015/09/20/pierre-herme-aoyama-pastry-and-chocolate-heaven-in-tokyo/

[Asian Lunch](https://tabelog.com/en/tokyo/A1303/A130301/13152693/) Less than a thousand yen and the menu changes daily. Depending on the weather you sometimes can score extra food. That being said, it's shibuya, there's a ton of places to grab lunch at.

Shibuya is still a pretty large area... if a few minutes are important, it'd be helpful to know where in Shibuya you are.
