  What about 'The Hen & The Roost' Espresso Bar & Cafe on 13 Charles St. / Main ? Also, Hawthorne Cafe is another cozy place to visit for sit-down. I really enjoy their chai latte drink & sweets (especially, the nanaimo bar).
