Carrie, Peter - I had a nice stay at Irving House at Harvard - in Cambridge of course rather than Boston, but an easy T ride, or a long interesting walk. It's the opposite of air conditioned anywhere - make your own breakfast. And right by Harvard square with Grolier's bookshop.

The Double Tree near Tufts hospital - very central. Used to be a school, so the rooms are big. Near the great Jacob Wirth pub.
