http://www.dobraautopujcovna.cz/ Cheap rental, good cars. There is a limit of the kilometers, but even though it goes cheaper compared to the other companies. If I remember correct you have 1000 km and you pay about 8CZK per kilometer above 1000 km. Nevertheless they are very frinedly and open so individual agreements are possible, They don't speak English, however, so you'll need some Czech skills.
