You waited too long, honestly. That's peak hanami season/spring break. I made the same mistake! Other places to check: AirBnb, capsule hotels, breaking your trip up into smaller chunks (4/2 - 4/4, 4/5 - 4/6 etc.) and moving hostels halfway through, hostels in Osaka/Nara/the greater Kyoto area, crashing at a manga cafe/internet cafe/karaoke place, contacting the hostels directly (sometimes they don't list every single spot on the bigger websites like Hostel World), and booking.com. When I was in a pinch, someone also recommended (Hotel Station Kyoto)[http://www.hotel-st-kyoto.com/eng/west_top.html], but I've never stayed there myself. Hope one of those works out. Keep digging!

There are many recent threads on this. This is peak season due to the cherry blossoms so you will probably struggle to even find a hotel room let alone a hostel. You can try airbnb if you wish, although again, there have been a number of late cancellations on there. Will you have an active JR Pass? Did you look at guest houses and love hotels? Use something like booking.com or hipmunk.com and see if anything at all comes up. Also try looking in Osaka/Nara/Kobe -- Nara and Osaka are both 30-60 minutes by train from Kyoto, and Kobe is more like 1 hour and 20 minutes. I planned an impromptu return trip to Japan a couple of weeks ago and even then Kyoto was impossible to book -- there was nothing left except love hotels. Honestly, you waited far too long to book accommodation in peak season.

FYI. Bestlivingjapan.com which has mainly focused on Tokyo area has recently added Kyoto. It is a great site for family friendly restaurants, activities and events. I think Japan is the most kid-friendly country in the world. Make sure you do a day trip to Nara from Kyoto too.
