Can anyone recommend a decent and inexpensive hotel in Kyoto? Something with a decent sized bed, the wife and I are both over 6 feet tall

I like the Villa Fontaine chain - lots of locations in Tokyo and free breakfast. Prices vary depending on location - I looked up the Ueno branch and it's as low as 7200 a night for October. They have a location in Osaka right off the Shinsaibashi shopping street too.

Look into business hotel chains like Toyoko Inn and Super Hotel. The Nara Super Hotel is a bit more pricey, but is connected to JR Nara Station and has an onsen.

We stayed in Sotetsu Fresa Inn Tokyo Nihonbashi, which was in a quiet area of Tokyo but very much easy to get to where you need to go. Clean rooms (get two double beds if you are worried about tiny hotel rooms!), very good rates, and awesome staff (with a lot of free stuff in the lobby!)

I liked Zen Oak Hostel in Tokyo. Very quiet and clean. Lots of room compared to other hostels I tried in Japan. Just don't stay at Tomato Guest House in Kyoto.

Check out the hostel chains K's House or Khaosan. You can book either a mixed dorm or a private room in many hostels and guesthouses. Look at hostelworld or hostelz.com to check what's available.

We stayed at Hotel Grand Fresa Akasaka (now called SOTETSU FRESA INN) in Tokyo, and it was nice, clean, but like most Japanese hotels, small. In Kyoto we stayed in Hotel San Crane. The room was bigger but the hotel was half a notch less "nice" than in Tokyo (by witch I mean the decor was just slightly older). In Osaka we stayed in Hotel Kinki, which was super cheap but kind of seedy (still clean and appropriately equipped though. Despite what the name may imply to English speakers, it was not a love hotel. Kinki is a synonym for the Kansai region, the region where Osaka is located.
Can anyone recommend a cheapish hotel in Tokyo . Don't want to do a hostel or capsules.

Stayed here with Lizzie Warty back in 2006 for a couple of days. Was clean and simple and easy to get around from. In a nice-ish, quieter part of the city not far from Asakusa. Although a hostel they do have private rooms. Have fun - am so jealous! http://kshouse.jp/tokyo-e/index.html

I had fantastic Kaiseki at Sagano inside the Princess Hotel Kyoto. No idea what the prices are but you can probably find that on tabelog.com or Tripadvisor.

栖玄 my husband and I went there and really enjoyed it, price for dinner was 4000 or 5000 yen (you have a choice) so it's right in your price range. I don't think you would need to book in advance, we just walked in both times we went. I actually enjoyed the food there more than our ryokan dinner.

You can consider visiting Miyama from Kinosaki Onsen. You can take the train from Kinosaki Onsen, stop at Sonobe Station and take a bus to Miyama. From there, continue to Kyoto. I agree with staying near Kyoto Station. You can take a train to Arashiyama and buses to all the other sights. Arashiyama and Kiyomizu dera or Higashiyama area should be done on two separate days because they're huge and lots to see and do. Potoncho and Nishiki market are in the same vicinity. Fushimi Inari taisha is a little off from the places where you've mentioned but still easily accessible by train from the city center.
