Not in SF, but my husband and I stayed in the suite at Carriage House Inn in Carmel for our anniversary. It had a jacuzzi tub near the bed, as well as two fireplaces and a two person shower. I was really impressed. There was a TV in view of the jacuzzi so we drank champagne in the tub and watched movies together. They had a happy hour where they gave us wine and cheese in the afternoons. It was a ton of fun and a romantic weekend. Would totally recommend.

Fairmont Sonoma has a hot tub in some of their suites (in the room not bathroom)

It's a bit of a drive but the North Cliff Hotel in Fort Bragg, CA has exactly what your looking for and it looks over the pacific from a cliffside. Honestly the drive on 1 is almost it worth it by itself though.

Inn San Francisco on South Van Ness has one room with a jacuzzi-style tub that isn’t quite in the bedroom, but it’s close enough. Residence Inn is a couple of blocks away, they have kitchen's, free breakfast and a outdoor mall across the street. Just make sure to request not a room on the freeway side!

Grand Californian is great! It's so nice to go thru the private entrance to the park. We usually stay at the Embassy (breakfast and managers reception).

Residence Inn is a good place! I think Dr Healy just stayed there with the triplets
