The Alga Norte Aquatic Center is nice but is open to the public, so there are kids around. There are separate lap pools so they don't seem to be too troublesome to those wanting a real workout. My gym, 24 hour fitness in La Costa, has a nice pool, sauna and hot tub - no kids allowed, which might be a good option for rehab and relaxation.

The YMCA in encinitas on saxony has a great gym and multiple pools. They're open til 10 on weekdays and 7 on weekends.

When my mom was recovering from knee surgery she went to the tri city wellness and fitness center. The insurance paid for it but I think usually it is pretty expensive.

Meadowbrook Village in Escondido. It is a private retirement community but you can get a membership to the pool/fitness center. The pool is a half Olympic and is indoors with a retractable roof. It has a ramp all the way in for wheelchairs even. Almost no kids around, only busy when classes are going on.

The El Camino Country Club had a pretty decent membership fee just for Tennis/Sports memberships (includes pool). The membership also included a round of golf each month: https://www.elcaminoclub.com/membership

The 24 Hour Fitness in La Costa, [Rancho Santa Fe and La Costa], has a really nice pool for laps, it's one of the best maintained 24 Hour Fitness I've visited, and has a Sauna/Steam/Jacuzzi - which might be nice for mom's knee. It can be crowded, but if you go at the right time you can have the pool to yourself.
