There's a "Grand Back" on the 9 th floor of BIC Camera in Namba. A bit expensive but good in a pinch. There's also a chain of large sized stores called "Big M One" that I haven't checked out yet but intend to soon. Their prices seem reasonable, based on their website: http://www.big-m-one.com/

Ummm....there are thousands of options here. Try any shopping arcade, mall, outlet store. Tsurumi Outlets (I think it was called Blossom) is the closest outlet. Tenjinbashi shopping arcade is like 3 km long filled with shoe stores. Q's Mall Morinomiya.

At least it seemed that way when I went to their shop in Kyoto OPA Also try the online shop nissen, if you can shop online in Japanese they have a very easy return system if they don't fit or you need to exchange.

Oriental Traffic shops often carry shoes that reach up to 26 at least. Mostly cutesy dressy ladies' shoes, but sometimes there are a few that are more casual. Source: I range from 26 to 26.5 and after searching for ages, found Oriental traffic and bought some cute shoes for a job interview there. The one I went to was either in Tennoji MIO or the Station Plaza mall...I think they're the same place now anyway, after the remodel.

What type of Running? If you are hitting the trails- there is a good small locally owned trailing running store in Kyoto- If you want Road shoes, the Nike or New Balance or Mizuno or Adidas shops in Namba or Umeda have pretty good shoe Techies....
