Well of course the hardest part is the retuning for the new pipes. Yours is 2009 so its EFI, so the new pipes will take reprogramming the EFI unit for the pipes, thus Calmoto (or anywhere) has reprogramming for specific pipes. Whereas carbureted is more analog with the jets and needles, maybe more flexible but still needing changes. Check out the forums to compare... some are real loud but some nice but reasonable. Try New Triumph Bonneville Forum (NTBF) on Delphi or RAT Forum or others...

Chetan, cal triumph are kind of hostile to aftermarket upgrades. I contacted them to install an airbox removal kit, and they gave me a big line of nonsense about how it would hurt performance, and about how they felt it wasn't a great idea, and how they could not be responsible for my '09 thruxton's running after. I later contacted Sean at British Customs and found that Cal Moto are actually now a vendor for British Customs; when I pointed that out to Cal Moto they flipped and said, oh, well, no problem. Bottom line, I'd go to Munroe in SF, or Ace Motorsports in Concord for aftermarket or performance work. Cal Moto are fine for factory service and 'approved' mods but they're a bit stuffy about anything else.
