I'd say stash the bus on one of the side streets on Museum Mile, or out in front of the Met. Guggenheim, Met, Frick, Whitney - all in that area, plus Central Park. And FAO Schwartz is just down 5 th Ave, across from the Plaza! For eating, look up Eataly and the food options within Grand Central.

Late night anything doesn't exist in Towson, aside from the bars. I could be wrong about this since I don't live there but I grew up there and it is really a suburban area with a college nearby. Not exactly late night material. There may be stuff in the city but none that I'm aware of/frequent that are open til 4am.
Read St. Tattoos is a place to check out.
Parks - In order of safety (although this is subjective so bring on the downvotes) Patterson, Fort McHenry, Federal Hill, Druid (has a 27 hole disc golf course).
Any specific type of shop/organization you're looking for? There are literally thousands of both that run the gamut.
Lastly, it sounds like you're living in Towson and asking about Baltimore. While they're relatively close, it is a hike from one to the other. There are sections of the city between downtown and Towson that aren't ideal. They're relatively safe but can be dangerous, although not the worst/most dangerous parts of the city. The lightrail runs from Lutherville/Timonium to downtown with a bunch of stops in between. I'd also recommend getting to know folks that know the city and can show you around before venturing out, especially late at night. Baltimore is unique in that you can be in a very safe area for a number of blocks, suddenly find yourself in an unsafe place, and then back to safety after a block or two. It might take a little while to learn the places to avoid. As in any big city be aware of your surroundings. It sounds like a no-brainer but an ounce of prevention is worth a pound of cure.
Lastly, have fun and explore. This city has an amazing amount of things to see, places to go, and friendly people to meet. It's also A LOT cheaper than any of the other cities that compromise the North East Megalopolis (DC, Philly, NY, Boston). I absolutely love it and wouldn't trade it for any other city.

for biking, (not a bunch of guys with skinny arms and mustaches riding fixed gears way too slow) there is a beautiful trail called the ncr in hunt valley. it is an awesome place to bike, the trail is beautiful and it is as safe as anywhere in the state. for biking organizations, you will hear people advocate velocipede. fuck that place. unless you are of their tribe they dont want to hear shit, even if you are an experienced bike mechanic with their own tools that is happy to work, you BETTER not be wearing a polo shirt and khakis when you go in.
as for 24 hour stuff, the towson diner is open 24 hours, just bring a light coat as its always freezing in there. the food is really good too. coffee is kinda weak, but on par for a diner.

If you are asking about parks to mountain bike in, then check out the Loch Raven Reservoir, which is said to have great trails and is just north of Towson (friends of mine love it - I'm a road/commuter guy), as well as Patapsco Valley State Park (McKeldin area and others). If you are looking for rails-to-trails riding through some nice wooded areas (with good tubing on the river!), try the NCRR trail (formally the Torrey C Brown trail, at least in MD), which goes from Ashland Road not far north of Towson all the way to York, PA, and never more than a 3% grade. There is good road riding all over Baltimore County - check out mapmyride.com and search around Baltimore. Google Maps with the bicycle option turned on has also gotten me some good routes.
My plug for bike shops is Baltimore Bicycle Works, in Baltimore. They're great, love commuters, etc, also Race Pace Cycles near Ft. McHenry is great.
If you like Korean, Nam Kang in Baltimore is good, and they are open either to 2am or 4am, I think.

If you need work done on your bike, or are just looking for a bike, [Light Street Cycles](http://lightstcycles.com/) is a great place to shop (Penny, the owner, is pretty awesome), and [Lutherville Bike Shop](http://www.luthervillebikes.com/) has always done excellent work whenever I've gone in for repairs or a tuneup.

I second Baltimore Bike Works. They've always been friendly and helpful to me, even when I came in with a very old crappy bike and wearing what were essentially pajamas. Used books -- there's a free bookstore (is it still a store if free?) in Charles Village/Waverly called the Book Thing. Around the corner is Normal's, which is an awesome used book and record store.

For day time coffee, the Cafe inside the Towson city Public Library is some of the best i have ever had. An unknown gem. If you are interested in learning to dance, baltimore has a healthy swing dance scene. if you are a student, you get in free Mondays at www.mobtownballroom.com And if you go to Towson, check out the Ballroom Dance Club.
