I buy all my shoes at Ross. I've gotten vegan Asics, Pumas, Chinese Laundry, Converse, Rampage, Calvin Klein, Steve Madden, Keds and many, many more there—for cheap! I also like a couple of shoe shops on Haight Street, they all tend to have at least some vegan shoes, but often they have a lot of vegan shoes. Skunk Funk is an all-vegan Basque clothing store on Haight and Valencia and they sometimes have unique shoe offerings. Nice Shoes is a vegan Canadian shop that has some good stuff on sale right now. Moo Shoes is in NYC and has a big selection. Zappos.com isn't exclusively vegan, but they offer vegan as a search term, and they offer free shipping to you and back, which is nice.

i know about athletic shoes. sometimes a shoe will look vegan but it's using animal glue to hold it together. a totally vegan company is Keep (http://www.keepcompany.com/), Macbeth is mostly vegan, Nike's are vegan if they aren't leather/suede (all their glue is vegan). this is a good blog where you can learn more http://vegankicks.com/ .

I second Moo Shoes. There is also alternativeoutfitters.com, lulus.com, vegetarian-shoes.co.uk (the most comfy pair of nice shoes I own that might be expensive but I wait for sales in the newsletter).

Onlineshoes.com has vegan dr martens, usually a sale or 30% coupon will pop up on your email once you sign into their site. Some of the other brands don't hold together well. Dr martens last forever!
