You could try Mary's Accommodation (www.marys.cz) - they manage their own very nice apartments, often in the same building.

Getting a visa is easy, and the Russian consulate is super organized... you can use www.introbyirina.com or dot "ru" not sure which but she will do it for you without the hotel scam and she usually turns things around very quickly
Madaro M. replied:
I just get my visa yesterday. It is easy if you know how to make it. First you need a invitation from one agency or hotel. The easyest one is to ask in a agency for it. You can find a lot of them in the internet. I make it from there: http://www.rossitour.com/en/russian-visa-invitation. And them you need the insurance paper in english that appear that you are cover in russian. You can ask to your issurance company to make it, or if not you can buy it in any in Prague.

you have to fill this: https://visa.kdmid.ru/PetitionChoice.aspx
