If you like cats, Café Katzentempel will be worth a visit. They offer main dishes as well as breakfast, cakes and coffee specialties. Staff and cats are super friendly and all of their meals are either vegan or vegetarian.

Tushita Teehaus in Klenzestraße do pretty nice vegan menus which change daily. Of course they also have a big variety of teas and offer freshly baked cakes. It's a really cosy place and with a few exceptions the staff is super nice.

I've so far only tried the meat and vegetarian mini burgers, and those turned out pretty well, so I'd expect a similar experience for the vegan ones.

I have never seen any gluten free beer in restaurants unfortunately, but as you say I have seen a couple in supermarkets. None of the famous Munich breweries make gluten free versions at all. There is cider available in a fair few places now, especially in the Irish bars. Plus we love our Weinschörle (white wine spritzer) and Riesling is a good German wine that she might like to experience.

Best chance for GF beer would be tap-house near Ostbahnhof. They have a lot of beers and it's the only place I can think of that might have some. Also Lammsbräu brewery makes a very tasty GF beer. However there are just 4 places in Munich that serve it. Restaurants i cant help with, but if you want other stuff, go to a drug store (e.g. DM or Rossman), they have a health section that includes some gluten free stuff.

For Pasta go to [Vapianos ] (https://de.vapiano.com/)(there are 4 or 5 in the city)
For Pizza go to [Pizzesco] (http://www.pizzesco.com/).
Obviously Asian cuisine is usually GF by nature, since they do rice and vegetables, which there are heaps of in the city. You can get GF bread, pasta and pizza in most larger supermarkets - look for Schaer brand (completely in yellow), they are the best according to my better half.
Unfortunately, that's all I can think of off the top of my head. Germany (and Munich in particular) are very slow on the uptake. We recently went to London and couldn't get over it, how many GF options they have.
